Should the LIO-8 volume be set at "00/0" when using an external preamp?

Yes, assuming you don't need to add any more gain to the output of the external preamp.

When set at 00/0 is it in bypass mode? Does it have any affect sonically to have it not at 00/0?

Don't know what you mean by "bypass mode"; the only thing that will change by adjusting the gain is the level of the signal going to the A/D convertor. Simplest thing is to just leave the gain at 0 dB.
